The “Ignore Subdirectories” option can be used to hide subdirectory names in the directory difference listing.
Only the folder rows disappear. The files inside those folders are still listed and compared, so with Look In Subfolders switched on you get a plain list of files across the whole tree, without the folder entries in between. It does not limit how deep the comparison goes — that is what Max Subfolder Level is for.
